🕵️♂️ Histology slides, microscopes, and computers. I didn´t see myself losing sleep over digital pathology analysis during my PhD, but I did. Manually extracting regions of interest from whole slide images (WSI) to analyze with #ImageJ was not ideal. It took too long. It all changed when I ran into a colleague using #QuPath, automating parts of the analysis, letting the computer do part of the work – I was hooked – 🔬🤖🤯 👨💻 As researchers do, I started a path of upskilling. I plunged into the documentation of QuPath, the scientific image software community in the image.sc forum, and learning by doing (𝘭𝘪𝘯𝘬𝘴 𝘪𝘯 𝘵𝘩𝘦 𝘤𝘰𝘮𝘮𝘦𝘯𝘵𝘴). My loss of sleep over digital pathology? mostly my brain figuring out process optimizations, devising automation strategies, and figuring out why the 🤬 was my code not working!? 🪢 Looking back on it, below are some general considerations I wish I had when I started, and a script to automate it. 𝐒𝐡𝐚𝐫𝐞 𝐲𝐨𝐮𝐫 𝐭𝐢𝐩𝐬 𝐚𝐧𝐝 𝐭𝐫𝐢𝐜𝐤𝐬 𝐛𝐞𝐥𝐨𝐰. PS: in the end my code worked, allegedly without shedding too many tears 🌈 #DigitalPathology #ImageAnalysis #Automation
