The SARS-CoV-2 genome is the most highly sequenced genome on earth (making up over 20% of public sequencing datasets) and has been subject to unprecedented intense analysis. However, the current genomes contain many systematic errors that have evolved with the virus and amplicon schemes used to sequence them. Given the huge value of this dataset, our colleagues from EMBL-EBI set out to reprocess the complete set of public raw sequence data derived from almost 4 million different samples in a rigorous amplicon-aware manner, and build a cleaner phylogeny that is viewable at https://lnkd.in/ec4qw8Jy. Taking the best of both worlds we have proposed a new paradigm of Genetic Generative Information Retrieval in our DocEng'23 paper (https://lnkd.in/eHquTqPr). We have further improved it with grounded evolution to mitigate hallucinations of the base LLMs. This work is being presented today at Gen-IR@SIGIR'24.
