In collaboration with SEQC-II consortium members from FDA, National Cancer Institute (NCI), Illumina and other organizations, our Sequencing Facility Bioinformatics manager Yongmei Zhao contributed to benchmarking the performance of six of the most commonly used CNV calling software tools on their detection accuracy, sensitivity, and reproducibility. The study established a high confident CNV call set for the reference cancer cell line (HCC1395). With performance matrices on various experimental conditions, this study raises awareness within the cancer research community for the selection of sequencing platforms, sample preparation, sequencing coverage, and the choice of CNV detection tools.

Our scientists are collaborating on research aiming for a universal flu vaccine that doesn't need to be modified annually. New research in a very early step toward this goal focuses on neuraminidase, a less-studied essential protein on the surface of influenza viruses and one that is less prone to mutation. This makes it a potential target for vaccines that might provide universal protection from the flu, but only a handful of neuraminidase antibodies have been identified.

Do you use in vivo xenograft models and are looking for the best metric to assess response, as well as understand the limitation of many of the “standard” metrics that are in use in publications today? Scientists have created consensus recommendations for assessment of PDX growth and antitumor activity, providing public access to a suite of tools for in vivo growth analyses. There's been a lack of a standard approach to in vivo tumor growth analysis and assessment of antitumor activity, challenging study comparisons and effective evaluations of new therapies. This manuscript tries to address this.

By quantifying proteins, scientists aim to benefit correlative studies in clinical trials, help identify new biomarkers, and improve our understanding of the immune response in cancer. Scientists expanded on previous efforts to develop robust, multiplexed quantitative assays for immunomodulatory proteins using targeted mass spectrometry, providing measurements that can be performed reproducibly and harmonized across laboratories. In the new study, scientists, including investigators from our Antibody Characterization Laboratory, presented data from a multiplexed immuno-oncology (IO)-3 assay panel targeting 43 peptides representing 39 immune- and inflammation-related proteins. The publicly available dataset contains complete characterization of the assay performance, as well as the mass spectrometer parameters and reagent information necessary for implementation of the assay.

How do you step up and make a difference for your field? By taking action. Ru-ching Hsia , Ph.D., heard the same concern from colleagues across the country: There is a dearth of electron microscopy training opportunities in the United States, and it’s limiting biological sciences. Hsia, who heads our Electron Microscopy Laboratory, realized that FNL could help fill this need and train the next generation of researchers.
