    Aberrant chromosome rearrangement happening recurrently or non-recurrently would cause many human genetic diseases. Genetic instabilities consist of deletions, duplications, translocation and inversions of specific genomic segments which affect genes expression and may contribute to tumorigenesis. Through comparing the array CGH data of female leukocyte and HeLa cells, I have mapped some large homozygous deletion regions in HeLa cells. The deletion boundaries were further determined by systematically primer walking. After sequencing PCR products spanning the deleted regions, and comparing the upstream and downstream sequence at the boundaries, I found that some boundary regions have common features in the sequence context. I found enrichment of Alu repeat elements in some deletion which intersected deletion breakpoint at their polydA sequence and these flanking sequences showed highly similarity and direct repeat. These results suggest these deletions are mediated by homologous recombination between Alu repeat sequences flanking the deletions. However, some deletion boundaries showed no sequence homology and may be generated through other mechanism, such as NHEJ (Non-homologous end joining) after DNA double strand breaks. According to the array CGH, there are many deletion boundaries with high density repeat sequences nearby, which may explain the mechanisms of DNA repair. Finally, I also found deletions in tumor suppressor genes such as, FHIT/FRA3B, BAI3 and STK11/LKB1 and these deletions may lead to abnormal functions of gene and tumor development.
